چکیده

Ontologies have become popular in the fields of intelligent information integration, cooperative information systems, electronic commerce and knowledge management. Recently, ontologies for knowledge representation in the biological domain have also appeared. This survey is intended to provide a brief state-of-art introduction into ontology-based biological systems. This work aims to investigate the role of ontologies and the possibilities opened by the use of ontologies in bioinformatics. The description of several selected bioontologies is given. For every ontology, the structure, scope, area of application, characteristics, representation language etc. are considered. A comparison of described ontologies and also future possibilities for the use of bio-ontologies are discussed.

Bio-medical Ontologies Maintenance and Change Management

Things change. Words change, meanings and context change. To manage a large volume of evolving bio-medical data of various types, one needs to employ several techniques from areas such as knowledge representation, semantic web and databases. Many of these techniques require a formal description of a part of the real world. Ontologies can provide a set of shared and precisely defined terms in va...

YAM-BIO: results for OAEI 2017

The YAM-BIO ontology alignment system is an extension of YAM++ but dedicated to aligning biomedical ontologies. YAM++ has successfully participated in several editions of the Ontology Alignment Evaluation Initiative (OAEI) between 2011 and 2013, but this is the first participation of YAM-BIO. The biomedical extension includes a new component that uses existing mappings between multiple biomedic...

Ontologies for Security Requirements: A Literature Survey and Classification

Despite existing methodologies in the field, most requirements engineers are poorly trained to define security requirements. This is due to a considerable lack of security knowledge. Some security ontologies have been proposed, but a gap still exists between the two fields of security requirement engineering and ontologies. This paper is a survey, it proposes an analysis and a typology of exist...

The Qualitative and Time-Dependent Character of Spatial Relations in Biomedical Ontologies

MOTIVATION The formal representation of mereological aspects of canonical anatomy (parthood relations) is relatively well understood. The formal representation of other aspects of canonical anatomy, such as connectedness and adjacency relations between anatomical parts, their shape and size as well as the spatial arrangement of anatomical parts within larger anatomical structures are, however, ...
